A New Look at the de Bruijn Graph

چکیده
Fredricksen, H., A new look at the de Bruijn graph, Discrete Applied Mathematics 37138 (1992) 193-203. The Good-de Bruijn graph was originally defined to settle a question of existence of a certain shift register sequence, namely a binary cycle of length 2” containing each of the different binary n-tuples. The further properties of the graph have been studied by several authors. Because the graph is nonplanar and fairly complicated to draw for longer shift register lengths there have been several attempts to improve the description of the graph. We detail several of these attempts. Each description has its positive and negative features. Most assuredly each possible description of the graph illustrates some features and hides others. As the de Bruijn graph possesses dozens of interesting properties, each different presentation will have its own advantages. Finally, while considering an esoteric property that the graph possesses, the ultimate depiction of the graph, in the author’s view, has emerged. This version of the de Bruijn graph is the primary subject of the paper. “Would you tell me, please, which way I ought to go from here?” ‘*That depends a good deal on where you want to get to,” said the cat. “I don’t much care where-,” said Alice. “Then it doesn’t matter which way you go,” said the cat. The Collatz conjecture and De Bruijn graphs
We study variants of the well-known Collatz graph, by considering the action of the 3n+ 1 function on congruence classes. For moduli equal to powers of 2, these graphs are shown to be isomorphic to binary De Bruijn graphs. Unlike the Collatz graph, these graphs are very structured, and have several interesting properties. We then look at a natural generalization of these finite graphs to the 2-...
متن کاملDe Bruijn Graph Homomorphisms and Recursive De Bruijn Sequences
This paper presents a method to find new de Bruijn cycles based on ones of lesser order. This is done by mapping a de Bruijn cycle to several vertex disjoint cycles in a de Bruijn digraph of higher order and connecting these cycles into one full cycle. We characterize homomorphisms between de Bruijn digraphs of different orders that allow this construction. These maps generalize the well-known ...
متن کاملSparseAssembler2: Sparse k-mer Graph for Memory Efficient Genome Assembly
Motivation: To tackle the problem of huge memory usage associated with de Bruijn graph-based algorithms, upon which some of the most widely used de novo genome assemblers have been built, we released SparseAssembler1. SparseAssembler1 can save as much as 90% memory consumption in comparison with the state-of-art assemblers, but it requires rounds of denoising to accurately assemble genomes. Alg...
متن کاملBroadcasting and Gossiping on De Bruijn, Shuue-exchange and Similar Networks Broadcasting and Gossiping on De Bruijn, Shuue-exchange and Similar Networks
We use simple compound properties of de Bruijn related networks to get new bounds about broadcasting and gossiping on such networks. We get some asymptotically optimal results on undi-rected de Bruijn, Kautz, and generalization of the shuue-exchange networks. Our techniques allow more generally to derive eecient broadcasting protocols for the undirected graph associated to a line digraph. As ex...
متن کاملClustering of Short Read Sequences for de novo Transcriptome Assembly
Given the importance of transcriptome analysis in various biological studies and considering thevast amount of whole transcriptome sequencing data, it seems necessary to develop analgorithm to assemble transcriptome data. In this study we propose an algorithm fortranscriptome assembly in the absence of a reference genome. First, the contiguous sequencesare generated using de Bruijn graph with d...
